I see a checkbox on the GrowlMail tab of Mail preferences labelled "Only notify for emails in your Inbox"...but not a way to indicate that only certain other mailboxes should cause notifications. I have over 100 mailboxes, some manually filed into, others filed into by rules for mailing lists and the like; some of those rules are implemented on my server, or google mail on theirs (multiple accounts, too) so Mail.app only sees mail going directly into those mailboxes.
I too would like to get notifications on perhaps half a dozen of those 116 mailboxes, but the _last_ thing I need is notifications of mail going into the junk mailbox. I see that Mail rules can trigger an AppleScript. Is it possible to write an AppleScript that asks GrowlMail (or Growl directly, in a pinch) to generate a notification? Then conceivably one could have very selective notification be a part of one's Mail rules, which would be as flexible as anything, and if the script were already available, should be straightforward to use for most people who already had rules filing automatically into mailboxes.
