growlmail has an option in it’s preferences to “Only notify for emails in your inbox” it is worth trying with this turned on. if you’re using gmail with imap, you may notice that not only does the email show up in the inbox, but also in the “all mail" imap folder, possibly more. hence why you receive more than one notification. turning the only for inbox option on often fixes this.
