Growl displays notifications only; it does nothing with your mail server, and 
there's nothing in GrowlMail which could remove notifications under any 
circumstance.

Most likely, those messages arrived in your inbox and were subsequently 
processed as spam (by SpamSieve); that, or you have some other filter in place 
which moved or deleted them.  GrowlMail would have notified you when they hit 
your inbox.
