This has nothing to do with Growl itself; it's GrowlMail that sends the notifications. If you're using IMAP, it will notify for every mailbox the message appears in (because, as far as Mail is concerned, they are all different messages). You might try turning on the Inbox Only option in the GrowlMail pane in Mail's Preferences window.
