Two things:
First, that's not how the Applications tab works. The pop-up menu of
notifications selects which one you are configuring, not which one is “active”.
There is no choice of a single notification to be enabled; most applications
have all their notifications enabled by default, and you can change this using
the Enabled checkbox for the notification, once you have chosen the one you
want to disable from the pop-up.
(Yes, that UI sucks. We will redesign it for 2.0.)
Second, whether it's enabled in Growl only affects whether Growl will display
the notification or discard it. It does not affect whether Adium sends the
notification to Growl in the first place; you must set that up in Adium's
Preferences window.
