I had the old growl and bought/installed the new growl 1.3 from the App Store.
Followed the instructions to uninstall the old version and it uninstalled the new one too. Re-installed the new one. Whilst trying to get Skype working with growl I inadvertently removed Skype from the Applications Pane of growl. Now I can't get it back. Tried uninstalling growl, removing growl files/directories in ~/ Library - no joy. Did the same for Skype, uninstall/remove ~/Library files - still no joy.
