Applications appear in the list when they register themselves with Growl. If an
app doesn't appear in the list, it's because it's not talking to Growl.

Transmit is known to be incompatible with Growl 1.3 and it makes sense that
Coda would be, too, for the same reason. This may also be true of Versions.

You can use the Growl Version Detective to check. It looks at all of your
applications, lists all the ones that use the Growl framework, and reports
which version of the framework they use:

Framework versions 1.2.1 and 1.2.2 are partially compatible with Growl 1.3
(enough to register and notify); earlier versions are completely incompatible.

You should contact Panic and the maker of Versions to report their
incompatibility with Growl 1.3 and ask them to upgrade to framework 1.2.2.
