I'm seeing the exact same problem. I uninstalled v1.2.2 using the script on the website before installing v1.3 from the app store. Applications are listed but I don't get any notifications. Growl is set to start with the OS.
Sometimes if I quit Growl and then restart it then the notifications start appearing, but this is not always the case. A quick search on this forum suggests that this is quite a common problem, so it would be appreciated if the developers pulled their finger out and had the courtesy to respond.
