growl pref pane as in inside system preferences? it shouldn't exist at all.
growl 1.3 is a normal application now, find it in /Applications presence of the system prefpane suggests the old one wasn't uninstalled properly perhaps. you can try right-clicking on it and 'remove' that way? it's possible the app store put 1.3 in there accidentally, so it might be worth doing the launchpad remove first, then removing the prefpane, then reinstalling growl fresh from the app store after everything's cleaned off.
