For Spotify grab Growl Version Detective from our downloads page - http://growl.info/downloads update the framework in Skype, and that should take care of getting it to work with Growl 1.3.x. You will need to make sure that the notification preferences have Growl set as a visual notification like before.
Spotify implements Growl support in a way that doesn't work with 1.3.x, and in a way where Growl Version Detective just won't work with it. I'm looking into a workaround on it.
