the new Growl.app is in your Applications folder, and replaces the pref pane and GrowlHelperApp.
it is true, some apps were looking in the wrong place and have been/need to be fixed. as a workaround, grab Growl Version Detective from http://growl.info/downloads check for the apps that you're using that the framework in those apps is version 1.2.2 or higher at least, and for those that aren't working, perhaps try upgrading their frameworks using the handy little button :) let us know if you still can't get them to work.
