the uninstaller does not remove the preferences.
but, as always, you are advised to make backups first!
growl preferences are at ~/Library/Preferences/com.growl.GrowlHelperApp.plist
custom displays are at ~/Library/Application Support/Growl/Plugins/
individual application settings are at ~/Library/Application 
Support/Growl/Tickets/

you can't easily see library folder in lion any more :( use the Go To Folder 
option in Finder (cmd+shift+g) and paste in the above paths should work.
