this may just be me jumping the gun here, but: you are talking about email notifications, so i'm going to assume along with growl, you also installed growlmail, yes? and i'm guessing the latest growlmail has the latest growl framework in it. and the latest framework allows notifications to be displayed without needing growl.
so the answer to not getting mail notifications is not to uninstall growl, but to uninstall growlmail. (off topic: btw. the 3 per email is because you are genuinely getting 3, to get what you expect, you need to activate the only notify for inbox option in growlmail) to remove growlmail, quit mail, go to ~/Library/Mail/Bundles and delete growlmail from there, restart mail and you should be good.
