Chances are it was an app that ran on the old version with the old framework and helper. If you are running the new 1.3 from the App Store it won't see it. so do the following: stopped Growl 1.3, installed 1.2.2 then start the app you want added. Then removed 1.2.2 by deleting the preference pane and started 1.3 all back to normal. For this to work you must not use the Growl uninstaller and you must stop Growl 1.3 from the menu bar.
