We fixed this in 1.3.2. Apple is reviewing it right now. It happens if you hover your mouse in and out it while its animating of the screen at just the right time. What is worse is if you try to manually close it gets REALLY stuck and you can't unstick it without restarting growl.
A silly work around in the mean time if you see a stuck notification don't trying manually closing. If you click to close after it gets stuck it will stay stuck.
