It may have to do with new Mission Control behavior. I work with one explicit 'desktop' and several 'full screen' desktops (Chrome, iCal, and Mail maximized into their own desktops)
If I remember correctly, what happened is that the roll-ups appear over one of the maximized desktops and when I click to close, the screen animates to the one 'unmaximized apps' desktop and displays Growl.
