You're doing nothing wrong really. Growl 1.3 introduced a new concept called Rollup. It's meant to be a summary of notifications that occurred after you go idle. You can either increase the idle limit (I have mine set to 10 minutes usually) so that you can use this feature in a way that is meaningful to you, or just disable it in General settings.
