One of the few hidden preferences we have, a boolean with the key of GrowlMenuPulseEnabled. Quit Growl.app, if you have developer tools installed, open the ~/Library/Preferences/ com.Growl.GrowlHelperApp.plist and switch the key GrowlMenuPulseEnabled to false (NO in the apple editor). There are a variety of other tools and means for changing preferences in a given preference file, which I won't go into here. Relaunch Growl, and the menu pulse should not start up again.
