Did you upgrade from Growl 1.2.2 or older without uninstalling the preference pane? The app store is overzealous in installing it, and it will install it inside the old preference pane (And Growl 1.3 and above is no longer a preference pane), which is in one of your library folders, ~/Library/PreferencePanes, or /Library/PreferencePanes most likely. You can run the Growl Version Detective from http://growl.info/downloads#generaldownloads and see where Apple installed it at. If it did install it inside of there, running the uninstaller from our website (at the same link), and then reinstall from the App Store is most reliable way to get back to normal.
