Is this all apps or just Tweetdeck you are having issues with? Is Tweetdeck set to use growl/display notifications? I've not used it, but I just checked the latest app store version and they are using an up to date framework for Growl. For rollup, what are your settings? and are you using an app such as Caffeine which keeps your computer from going idle?
