Jose,
i would expect your globusrun-ws command to fail too.
You should not add you contact string two times (one in
brackets)
Try it with the following epr:

<factoryEndpoint
      xmlns:gram="http://www.globus.org/namespaces/2004/10/gram/job";
      xmlns:wsa="http://schemas.xmlsoap.org/ws/2004/03/addressing";>
<wsa:Address>https://grid02.fccn.pt:8443/wsrf/services/ManagedJobFactoryService</wsa:Address>
<wsa:ReferenceProperties>
<gram:ResourceID>PBS</gram:ResourceID>
</wsa:ReferenceProperties>
</factoryEndpoint>

Also: avoid whitespaces in the tags! I found that things may fail
if i use <...> PBS</...> or
<...>
   https://grid02.fccn.pt:8443/wsrf/services/ManagedJobFactoryService
</...>
