I have found out the reason of this behavior: the old plugin preferences
stored incorrectly the list of active plugin using the plugin "human
readable" name, instead of the internal name. The new code now uses
correctly the internal name.

Fixing this bug would mean either:
- reverting that part of the code to the old version
- writing a temporary code to handle this situation

I think that the gravity of this bug is very low (it only requires a
couple of clicks by the user), so I'm marking this as "Won't Fix".
Anyone who opposes this decision, feel free to expose your reasons.

Status in Getting Things GNOME!: Won't Fix

Bug description:
When I upgraded to 0.22 last night, all the plugins were unchecked.  I had to 
recheck the 3 I was using:
bugzilla
minimize
export and print
