Exporting helps, setting them in .bashrc does not help.
Anyway, something has to be different in your shell and
inside the libtool wrapper script. I would try to add
set
before the execution -- i.e. before something like
exec $progdir/$program ${1+"$@"}
and scan the printed environment for something suspicious.
