Hi Did you solve this? I am having the exact same problem...
And I also noticed that altough I replaced the references to the 2.0 versions and removed the CodeCompletionData directory, MonoDevelop indexes only the old 1.0.X versions when the code completion data is rebuilt. Except for references that only are available in 2.0....
