The problem (in case others do the same) was that I had copied over a working solution from SharpDevelop, and not noticed that it had placed local copies of the dll's into the bin directory. These were from the Windows Gtk# installation, and weren't deleted by my Make clean. Cleaning out the output directory allowed the GAC dll's to be used - and all worked fine.
