Hi Sean,
I haven't found the files that you are speaking about to see how they
are. There are several options to sum up population depending on the
origin layers.
If you have a polygon layer and population is a point or polygon layer,
you would use "In-polygon spatial join", from:
Tools->Geoprocessing->Toolbox, and then Sextante->Tools for polygon
layers->In-polygon spatial join
And here you have an example:

If both layers are polygon layers and the population layer has a field
with population, you can apply a Spatial join or Intersect geoprocess
first to add the field with the region or river basin, and finally you
apply a Dissolve geoprocess on the new layer, dissolving by that field
and applying SUM of population field.
