Dear Thomas, 

I`ve tried to reproduce your problem.
There are three possibilities to label features in gvSIG CE: 
- automatically (settings from attribute field)
- user-defined (advaned settings)
- individual labeling (by mouse click)
In option "advanced settings" you are able to get rid of duplicate labels by 
either uncheck "allow overlapping labels" or choose any option inside the 
"Placement" dialog (Remove duplicate labels, Place one label per feature, place 
one label per feature part).
I could find out that these settings do not influence the annotation export.
What options did you get during the export? (label field, rotation field?)
