I haven't done it just yet, but I have recently read a number of books that I really liked and would consider rereading, something I don't do often. My plan is to move those books I want to keep to the flash disk to keep my SD card free for new things I put there.

I like having the flash disk and SD card separate. Switching between them is as easy as pressing and holding the 0 key. I don't mind that at all. On my flash disk, I have recordings I make, the booksense documentation, and important notes such as phone numbers and train schedules. On the SD cards, I keep all of my music, podcasts, movies and tv shows, work documents, and books. I think merging the two directories would be too confusing for me.
