This will happen both for braille and speech when the page doesn't use title attributes to provide labels for the controls.

Turning off the browse mode, and navigating through the text with the mouse, the check/edit boxes and buttons, are all on the same line as their text labels. This seems to be a handling problem of WE.

I'm not seeing any of this. For example I go to <http://www.gwmicro.com/demo>http://www.gwmicro.com/demo and as I move between controls I see the control information on the left and the control name on the right. So for the Download Now! button I see:

Can you give me specific web pages and controls within those web pages as examples? Also, what version of Window-Eyes are you using? I'm using 7.0 beta 1 but I would expect 6.1 to work the same.
