Loy, I'm no expert here, but I'm prety sure Window-Eyes isn't U3 complient so maybe it's a case of installing W-E to the USB drive and simply for going the automatic launch of W-E when you insert it.
Wouldn't be surprised if U3 support is in the next major release of Window-Eyes. Let's hope so.
