For whatever it is worth, I have heard that problem in TB is not exclusive to WindowEyes. Must be something about the way Thunderbird handels something. I would guess that a screen reader is going to have to implement a work around. Personally I don't use Thunderbird as after I tried at one time, I realized they had a serious problem with properly displaying messages if you choose to use threaded message display. It was a mess and I heard some time later it still was not fixed. Otherwise it looked pretty useful. The HTML version of gmail does my threading better than I have seen anything else do it. Well, of course equal to the full version of GMail which it would be nice if we could some day use.
