Yep, I have this annoyance too! I found several ways to deal with it.

You can move the mouse pointer to the bottom of the screen where usually you'll see "Run, Save Cancel" in the "download file" dialogue so you can click on anyone one of these to perform the appropriate action.

The other way is to use the shortcut key combinations, alt-r for run and alt-s for save.

The way I found to do it when I used IE 9 for a very short time is to move to the download link and hit the aplication key and choose save target. 9 works different than 8 and doesn’t work properly all the time.

I am attempting to download books from BARD. After pressing enter on the download link I am pressing alt N too find the “save” and “open” choices. But it often seems that they are not there. It is as if they pass by so quickly that, unless I move fast, they’re gone. I then get a “downloading page” message and the opportunity to download the book is gone. This happens about 75% of the time; the remaining 25% goes well. Clearly, there is something I am doing wrong. Any ideas? Thank you.
