I don't understand what you're asking. Voice Rotor's settings are saved in the active user profile whenever you click the "Save" button in the VR configuration window. Unless this is done your preferences will be lost the instant you close Window-Eyes. The type of connection and synthesizer in use are both irrelevant in this case.
