As for your missing files. Do they still show up in the Firefox downloads list, accessed from within Firefox by pressing Control-J? I don't recall if FF uses a different folder than the /users/ [username]/downloads folder to save downloads, but if it does, maybe it has somehow reverted to its default setting?
