I'm thinking your mouse boundary rotor, Control-Shift-B by default, could be set to a limited area, say, to user window or even active window. Try pressing this key until you hear full screen or active window might be enough. Then, route the mouse pointer to the current focus using Insert-NumpadPlus by default, and then try navigating again.
