I'm on Gwibber 3.4.0 and I can still reproduce it. Just go to Edit » Preferences and choose Show notifications for: Only mentions and responses. Then update the timeline. No new mentions or responses, but I get a 2 on top of Gwibber icon, and that's the number of total new messages, not mentions or responses, that are still 0.

For people that have chosen to only receive notifications on replies and mentions, it has no sense at all to show the total number of messages in there. The tweets/messages count should honor the notifications settings for Gwibber, and only show the total number of *relevant* tweets for notification purposes, not the total numer of tweets.
