Are you using 1.6.x? The switch from tomcat to Jetty is going to critically change how the shell startup needs to work in order to get non-vanilla-GWT stuff working in the HostedMode. I, or someone, is going to have to dig through the new source and see how they are bootstrapping jetty now.
