At present, no. There should be one relatively soon (a paper), but now
you essentially have two options:
(a) Name Gwyddion in Methods/Data Processing/... section, with URL in a
footnote.
(b) Cite the user guide, IIRC the BibTeX record would be something like
@Misc{Gwyddion,
author = {Petr Klapetek and David Nečas and Christopher Anderson},
title = {Gwyddion user guide},
howpublished = {\url{http://gwyddion.net/}},
year = {2004--2009}
}
