Hello, I am not sure how your images look like but I did perhaps something similar some time ago... On SEM images you namely have highlighted edges, not areas. But if you can reasonably mark the edges with a standard marking function then Fill Voids in the mask editor tool turns them into areas. So I think you can at least give Gwyddion a try.
