This is in Unity, right?  Does it help if you run Gwydion from the
command line as

    UBUNTU_MENUPROXY= gwyddion

?

The Debian package has a patch that essentially does this.  I thought it
was already in upstream source code but apparently it isn't.  I will
have to add it...
