The file is misimported. Which is possible since the file format is complicated... Does ‘sometimes’ mean that the same file can be imported both correctly and incorrectly? If it can this means an odd bug in Gwyddion. If not please send some problematic file(s) to the omicronmatrix module author (see Module Browser). Cc me, but I have only a couple of MATRIX files for reference and little experience with them.
