You can do cross-correlation when the images are masked; the mask is
just ignored.  If you want to utilise the mask during cross-correlation,
I am not even sure how that would work, but certainly no such thing is
implemented.

How are you using the cross-correlation result if you then apply Mutual
crop, which correlates and cuts the images itself?  I do not understand
what you are trying to achieve.
