Seems like a reasonable solution. You can add a checkbox style parameter to the "Common Properties Settings" pane that says:

"Enable sensor installation on non-supported platforms"

This is not enabled (i.e. not checked) by default.

Then, the CLI sensor can have a section in its docbook about how to install on CygWin (involving the checking of this property, then proceeding..)
