The latest version of mplayer has a patch for bidi subtitles (you need to
enable it during compile --enable-fribidi if I'm not mistaken, and the
fribidi lib must be installed).

Another option, is to flip the subs to visual format before viewing them.
Usually I write a short perl script to do the trick. This method depends of
course on the sub format you are using.
