I think you'll need to reinstall some of the apps. I'm guessing if you restore a backup of the way it is now, (an image type backup) the restore is going to choke because the external card isn't there any more. I'd try to move personal files (pics, movies) to the PC, (or backup of your choice) to make more room. Then move the apps from the external card to internal memory, then try a backup.
