MKV is a container like WMV or AVI but can contain more like subtitles,
multiple audio tracks, etc... The MKV wiki explains it better.

The superior subtitle features make it the container of choice for things
like anime.

On the other hand if you have full ISO support you are better off  with ISO
because you get the full dvd or blu ray disc experience with menus.
