It looks to me like the bug is not that the third one is separate but that the second one wraps around the first one. I'm not a Malayalam expert, but if it's anything like the other Indic scripts I know, it's not correct to have two vowels in a row.
I did a simple Pango test, and Pango renders it the way I described.
