According to Rabbi Sid Leiman's article When a Rabbi is Accused of Heresy in >From Ancient Israel to Modern Judaism, there were 2 versions published. One in Emden's Petah Enayim and one in Eibeschuetz's Luhot Edut. In his article, Leiman mentions that he intends to publish the full text of the letter, but I don't know if that ever happened.
