There is some signal loss in the susceptibility regions in our diffusion data, but I looked in this subject and didn't see any evidence of misalignment with the T1w image immediately outside the regions of signal loss.

I used the following code to generate the mid-cortical MD map.
wb_command -volume-to-surface-mapping DTI_MD.nii.gz ../../../struct/T1w/Native/100307.L.midthickness.native.surf.gii L_MD_CUBIC.func.gii -cubic

As can be seen there are some regions with clear white matter MD values in OFC and ventral temporal lobe.

After mapping diffusion images to the midthickness surface of the cortex. There are some instances of misalignment in areas of heavy distortions (OFC, ventral temporal lobe). How could this be addressed? Would a nonlinear registration step between b0 and T2 images help?
