Hi Mohammed, 1) A forthcoming release of FSL will be able to handle CIFTI. I am copying Mark Jenkinson, who will hopefully update us on the anticipated release date.
2) Unconstrained volume smoothing blurs across tissue compartments (CSF/GM/WM) as well as areal boundaries, and is hence doubly problematic. This applies to the previous HCP releases, where we provided volume-smoothed data because CIFTI integration into FSL was still a ways off.
